2006 E64 630i soft top not locked - windows will not go back up

BMW630i , soft top not locked warning lights came on when driving soft top had not been opened . I put the window down to pay coming out of a car park on friday and the windows , went down and they will not go back up .
Red light flashing intermittently , tried opening and closing the luggage compartment , rang aa and they couldnt do anything - wondered if any one has had this problem ?
