what is the amp 's minimun ohm rating? and what are the subs voice coil ohm ratings?
if you're trying to running 1ohm load in a 4 ohm stable amp, that could be the problem

do you happen to have DVC subs? u must power both coils, not just one. anyways, this amp is 2ohm stable, so it should handle it ok. maybe how about the gain on your amp? how high is it? is the bass boost on?

No no no... the amp is 2 ohm STEREO stable not 2 ohm MONO stable... if you are running a single pair of wires from your amp and have it bridged, thats MONO... and if you have two 4 ohms subs, you now have a 2 ohm load and thats why your amp is doing that!

for starters Sony car audio SUCKS.

What guage power and ground wires are you using? What is the wire length? What is the voltage at the amp when it is playing, and what is the voltage at the amp when it starts going thermal? Where is the amp grounded?
