Will ECU work

I am getting a P28 ECU from a 92 honda civic EX with an automatic transmission. I put a D16Z6 engine in my 92 civic DX with a manual tranny. Will the P28 ECU from an automatic transmission work with with my manual transmission or will i have engine codes.

my cousin had a b16 swap in a crx, and he supposedly had an automatic ecu and it would misfire in reverse and other little problems
