I have seen people take the RTV sealant in the tube and fill the screw holes from where the roof rack was. They then smooth it out a bit for appearance sake. I've also seen others run a small bead of sealant around the edges of the roof rack if they intended to keep the roof rack in place. I myself have run a bead at the top of the roof where the windshield seal is to "beef up" the present seal and hopefully fill any small voids that may be present in the original seal.
