Stock. Aftermarket springs and shock only make your ride stiffer and lower which means stiffer ride.

Stock is best most of the time but get some new shocks like Koni yellows and they can be softened to make a more smooth ride.
If you want to lower your car i would say get Eibach springs I heard from many people they are really good for that. Hope this helps

YOu realize though with Koni Yellows your ride will be stiff. Koni Yellows are valved to be stiffer and handle higher spring rates than most aftermarket shocks. The compression and rebound on Konis will definitely make your car stuff.

Just thought I'd tell you since you wanted a comfy ride.

For the most luxurious and plushest ride while being lowered, I'd have to say a true full coilover set up would be the best and most ideal way to go. A Koni and Eibach setup you can't go wrong with, but like CivicSi said, it'll be rather bumpy compared to stock. Since in a full coilover system the springs are designed and built to work perfectly with the shocks they come with, you get the comfyest ride possible while being lowered. I can say this with confidence because I roll with a Tein SS coilover system on my Civic, and when tuned to the softest setting, it feel pretty darn close to stock in terms of feel and comfort. I've rode in Civics just like mine with Neuspeed sports and Koni Yellows, as well at ones with Ground Controls and Konis, and they simply put aren't near as comfortable as my ride is. By the time you get a Koni/Eibach setup, you can just about get some Tein SS's for another $100 more. There's other great coilover systems out there such as Neuspeed, Bilstein, Tanuabe (sp?) and some others. Tein would just be your best bang for the buck for what it offers at it's price. Hope that helps you.
