Transmission/Fuel Economy

This may sound stupid, but this is something I have always wondered. Does a transmission have anything to do with how much fuel is consumed while driving? Lets say you have two gt-r's same year and everything (mods etc.). One Gt-r has the stock transmission, and the other has an upgraded racing transmission. For example, the gt-r with the stock transmission runs at about 2900 rpm at 60km/hr in third gear, and the gt-r with the racing transmission is running 2500 rpm at 60km/r in third gear. Would this mean because of the transmission, the gt-r with the changed transmission is getting better gas mileage due to running a lower RPM at a set/same speed? Just not sure if a transmission change will make an influence on the car's gas mileage.
