Try this:
1. Insert the key into ignition switch, and turn it to "On"

2. Press and hold the ECU's programming switch for over 2 seconds. Once you see that panel red light turn on for 5 seconds.

NOTE: You must perform the next step within 5 seconds.

3. Press and release the remote control's top or bottom button. Once the exterior (tail and marker) lights flash once then turn off.

4. Turn off the ignition. The system will now operate with the remote control just programmed. It should be able to lock (turn on alarm)/unlock (turn off alarm).

For the ECU, the switch should be a little green pin in a hole, just find something that will push the green pin inside to press it.

this box has the following on it the name of the security system, some patent numbers and 2 sets of plug ins on it. there is no visible holes inthe sides or top of the box. i have even unplugged it and taken it out of the truck but it wont run without it . there is no green hole or button on it .other wise i could have followed the previously posted instructions on here.

S1000?

It should be RS3000 for a 98 4Runner, FCC: BAB237131-022. The truck would have been sold with 2 of the GRAY remotes, however you can also use the BLACK remotes.

A vehicle that came with black remotes (96-97) could not use the gray remotes though.
