Putting a manual trans into one is probably not a big deal, the problem would be cutting in the holes and pivot points for the shifter and clutch where none were available in the stock vehicle. You need a pretty good fabricator if you wanted a system that would last. You wouldn't want it half-assed together so it falls apart in a year....
Finding an ECM that could work with the stock engine and a manual trans could be problematic too, unless that engine is offered with a manual trans in another model....then you could possibly use that ECM. I'm basing all this on the assumption your vehicle was never offered in a manual, I'm not sure about that, I've just never seen one that I recall. You may have more luck on your model-specific forum any way, might try there.
