VT Calais 5.0L auto - manual conversion

I have recently done a manual conversion on my Vt Calais 5.0L. All the work is done but the check engine light is on. I need to know is there a seperate module that controls the auto gearbox or is it part of the engine ecu. The fault codes present relate to the gearbox only, there is no speed signal fault, got that one sorted out. Any answers would be great.

change the computer chip remove Auto chip and fit manual chip
