VW Beetle 2.0 Bad water pump

I am troubling with a 2001 VW beetle 2.0 this vehicle came to our shop with a bad water pump and of course not being afraid to work on anything that comes through the door we tackled it. We replaced the water pump and of course the timing belt and tensioner, Lined up the marks according to the information we have on hand which is alldata doing it exactly how alldata says to do it, but when we run the engine it idles fine until we give it the throttle, it will rev. once then boggs down and begins to spit and sputter and then sets a random missfire code and a 1&2 cylinder missfire code. Is it possible that the cam sensor went bad like a light bulb If anyone has better info. please reply. Thanks iambassman2
