97 SC2 hesitation shifting/accelerating

My 97 SC2 DOHC has been slowly getting worse and worse, when I accelerate up to the point where the automatic tranny shifts gears, it hesitates harshly and jerks a lot. Sometimes it does the same thing when I slow down to where it shifts down to the next gear too. SE light comes on occasionally but never stays on and dealer says no codes stored. Dealer told me fuel pump and replaced it but didn't fix the problem, so I also tried replacing fuel filter but I don't think it's a fuel problem. Also sounds like a low grinding sound near under engine, CV joint area. Could it be CV joints?
