Question 1999 dakota r/t running bad

It runs like new sometimes in the morning but as the day goes by if i try to punch it it stutters, pops , then the check engine light goes off for a little while. if I just cruise along it seems to run perfectly fine. I went to auto zone got the light checked says misfiring 1,3,5, and o2 sensor. I just replaced the plugwires, ported with shortned runners in the intake manifold , distributor cap and rotor. it has accel coil headman headers a ported throttle body home made intake. Not very good with engines... little help please !

The 1st CO2 sensor has the wire runing acros the trani casting & on my Truck the heat from trani melted the Positive and negative wires. I only stumled acros this because my budy at school reached on top of the trani case felt the wier which was causing a short.
