2004 Cavalier misfire and stalling

I think I really have a lemon for as many problems I have had a with a car that is only 2 1/2 years old. Yesterday morning I went to start my car to go to work and it hesitated starting. After it started and I put in reverse, it kept wanting to stall. It was running really rough and black smoke was coming out the muffler. My engine light was flashing along with my traction light on all the time. We took the car up to AutoZone and they ran the engine light tester on it. He said it was reading as a misfire code. He suggested changing the spark plugs. I have 63,000 miles on the car. We also bought fuel cleaner and put that in the car. We changed the spark plugs today and it didn't help at all. Well at least there is no more black smoke but that is the only thing that is better. When you put the car in drive it takes forever to shift gears and the RPMs go way up. If you stop at all it stalls out. I have had it to the dealership twice in the past year for the same problem. The first time they found nothing and four days later they found a power control module defective. I also had this same problem two months after this and they replaced faulty connections to PCM. My fuel filter was last changed at 48,000 miles. I am not sure if it could possibly be something this simple.

Any suggestions?
