when you run any vehicle with fuel injection out of gas, it is possible to pick up dirt in the fuel system. I would do a fuel pressure test on it. It is probably the fuel filter. Never run a vehicle out of gas! especially a fuel injected one. just one speck of dirt can plug an injector.

I have had a similiar problem with my ford ranger and I just replaced the fuel filter, (it needed it anyway i figured) and ran some Lucas gas treatment/injector cleaner thru it and was on my way again

Change your fuel filter and pour 2 Fuel-injector-cleaners in full tanks afterward. It'll get fixed.
