You will not "mess up" any electronics by properly disconnecting the battery. You will lose any stored memories though, such as radio stations, the clock setting, temp control settings, and any adaptive driving habit memory of the PCM.
If you do go this route though, periodically (ever week or two) top the battery charge off. The battery will have some internal resistance to it which will cause it to self-discharge, even just sitting in the car disconnected. As it loses its charge, it will become more prone to freezing. If it freezes, the case will bulge or crack and likely a cell or two will fail.
Keep in mind other concerns when storing cars such as fuel condition, keeping the seals lubricated in the engine, tires, etc.
