green mean machine {mutant} funny timing problem

Well I finally built my engine and a am getting very impressed with how this new engine is starting to perform. Fisrt of all the cool stuff:
d16a6 block bored .010 over
d16y5 vtec head ported and polished and port matched for the new manufold that I havent built yet
KMS block guard
eagle connection rods
custom ARP main studs
custom ARP head studs
polished crank
p29 pistons (11.5-1)
4-2-1 header
2.5" exhaust
accel 8.0mm wires
solid front and rear motor mounts
0-60 mph time so far is 6 seconds
here are some pictures of the engine and build
now for the question on the distributor i had to notch the nounting holes to get it to time right. I have heard of this before but never paid attention to the cure for this and now i have the some problem. This will only matter for a little bit because i am thinking of going motec4.

the problem that i am having is that i have had to notch the adjusting bollt holes all the way out just so i can get it into time and it seems that it might be setting the injector timing off. My question is this: is there a way to reset the ignition timing in the computer. I cant move the distributor any further because it wont be able to be bolted up. when i took my car to the track i even saw the same thing done to a lot of hondas there. i am thinking that i still need to retard the timing more but obviously i cant.

Sure your valve timing is right? You shouldnt have move the distributor that much to get it to run good.
