95 LHS Sun Roof...problems

The dealership has had the car a few different days and can't figure it out...can someone here help me?
I ordered a new remote/transmitter...the shop hooked up their scanner to the link connector under the dash...drivers side...and scrolled through the system trying to get the code for the new transmitter...when they only had to remove the upper A/C duct, disconnect the traction control wire and jump the green and black leads while pressing the transmitter pad to "read" the code and make the remote unlock transmitter work!!
But....after that...my sunroof is goofy!
Turn off the key and the roof closes and opens again with the key removed!
I can push the close button with the car running and the roof closes correctly....but...again...turning off the engine and the roof just closes and reopens!
What's the cure?
I have disconnected the battery wires for 15 minutes trying to reset it...No go.
I have also followed the instructions in the owners manual...no go.
Any suggestions? Thanks!
