I have a Windstar 2000 with 2 computer chip keys to start the van with. The issue appears to be the same with whichever key is used.
When the van is started at times the "theft activation" (headlights flash, ect) tries to start, but so far the van has started every time. Also, at times when driving the theft light on the dash flashes. One other thing that is a know fix that has to be done (wether or not this is part of the above problem or not) is the senors that control the fuel usage are needing to be replaced. Any suggestions to a possible fix or a way to bypass the anti theif crap ?

Re: 2000 Windstar Anti Theft Problem
Talk to a car audio place, or a joint that installs remote starters, they usually have a few ways to disable it.

Re: 2000 Windstar Anti Theft Problem
Do you have any other transponder keys on the same key ring? Other keys or even certain keychains can jamb the signal from the ford transponder keys & cause them to not work properly. Also, you might want to get a third transponder key made up. You need two to program a third (or more). If you ever get down to one key, the dealer will charge you $$$ to reprogram the system.
