F-250 V10 Running Horrible ! HELP ME !!!

I had to replace the V10 motor in my truck cuz I got alot of water sucked into the intake but the rest of the truck was okay. I bought a used motor from LQK Co. in texas and put it in the truck, they said it ran good and was tested. It had a new head on one side and looked good and clean. It started right up but had a horrible miss to it but a steamy blue smoke came out the left exhaust pipe. I still had some salt water, sand, and mud in the pipes but it was burning out. I got a trouble code of P0358 which is a Primary/Secondary Ignition Malfunction so I took the truck to a Goodyear Garage and they replaced the #8 Coil cuz it was damaged and it still does the same thing, runs the same. Starts up fine but has a glug to it like its a low end cam. Pick up is slow, can't go fast, can't gun it...just creep it. Slow acceleration of course lessens the miss but only in a low gear. The check engine light went off after they fixed the coil. I put everything back on the engine the same and its running like this, wtf ? Some mechanics said i may have to have the computer re-flashed....is this possible ? It wouldn't mater cuz its the same engine w/ the same 4th digit vin so it matches my truck although it came out of an E-350 Van. I;m stumped....I don't know what I should do, don't have any ideas and am very discouraged and need my truck running good. It just feels so out of timing but timing isn't adjustable in this truck. The diagnostic computer said something about a New Flash they did on these trucks called TBS 01-01-06 or somethin and might need it.....i don't know. THinkin of callin up Ford Motor Co and asking them a hella lot of questions. If anyone can help me w/ some good info please just call me at 808-590-6922
