Angry Motor and tranny problems

Hi im changin my motor because the old on was only running on 2 cyl. but im having a problem getting the tranny to go into the new motor and when it goes in its no lined up good enough for the bolts to go in nicely and the motor sits to high on one side.It almost seems like the axel on the drivers side is blocking it???WHAT DO I DO???

first of all, what motor did you take out, then what kind of motor did you put back in?
