AEM will work?
If I put the D16Z6 in my 91 the AEM CAI for the 91 civic will still work right?

Yes it will work.
As far as i know the D16a and the D16z manifolds both accept the 2.5" intake tube.

..do they make an AEM fuel rail for the a6? I didnt think they did... (but what do I know)...I'm not exactly sure the fuel rails are compatible though...
