Flushing out the EGR plumbing will result in some black dirty intake cleaner dumping into the common chamber, but it wont hurt a thing. You can stuff some rags in thru the throttle bore to sop it up if you want to, but it's not needed. There is no way for the dirty cleaner to get sucked into the combustion chamber as the intake runners are ported up high in the common chamber/plenum. No matter what you do, it's always a nasty black mess in the common chamber due to the normally functioning EGR system. You may get a hard start, some hesitation and a CEL right after an EGR cleaning from the cleaning vapors, but it will go away after a minute or two. 10-20min and a $3 can of intake cleaner is all you need to do a better job than a $200-300 dealer cleaning.
