Question Transmission Swap

Recently I swapped out my transmission in my stealth for a trans out of a Mitsubishi 3000gt, Or at least thats what I was told it was out of when I bought it. I installed it, ran into a few mystery problems that with help from other members to this forum I was able to fix.

So heres the new problem, I was informed that there is no compatibility differences between the Stealth trans. and the Mitsubishi trans. However, I've run into a problem with the CV Joints. The Outer Diamiter of the CV joint is smaller than the Inner Diamiter of the differential inside the 3000gt transmission, so when placed inside, it just rattles around, the CV joint doesn't engage at all.
I'm worried if I buy new CV Joints from a Mitsubishi ans swap it, I'll run into the same problem on the other end with the wheel bearing assemblies and everything that is incorporated on that end.

What can I do? Any suggestions?
