No sure about the knocking noise, I've never heard of a knock caused by changing the plugs

. I guess it depends on what kind of knock it is.. Some times it's a clatter, some times it's a click, sometimes it's a knock.
My guess is the same as splashiod's. Did you use motorcraft plugs? You should only use Motorcraft parts in Fords. Especially oil filters. Frams do terrible in my 2.9L. You might have a cracked plug, or maybe somehow damaged a plug wire. It might even be as simple as a plug wire not completely snapped on to the plug. Or a plug wire melting against an exhaust manifold. Recheck the work.
The knock could have possibly been the computer leaning out what appeared to be a rich condition since a cylinder was not firing correctly. I am not sure on that one though, I haven't had the chance to mess around on a lot of the newer engines. It might be a good idea to get the codes scanned.
