93 Storm Gsi Shifting problems.

I just gave it a new clutch, drive axles and ignition system. I put everything back together and it seemed fine. No real hangups: I only had one washer left over and I only lost one nut, no biggie. The clutch seems to work just fine, but now I am having troubles with the shifting mechanism. It was initially jammed. After some jiggling of the gearshift, it freed up. Now it doesn't shift into gears very smoothly, and it refuses to go into 3rd and reverse. I've already disconnected the shifter cables and they move freely, so it almost has to be something inside of the shifting mechanism. Has anybody had any experience with a problem like this?
