Noise from my 93 civic

I hear a thump-thump-thump and get a small shake in the car that increases as the speed does. The thump and shake are in time. Was thinking it was the bearings going out. I took the car to the shop and was told the thump sound was comming from the transmission. This has been going on for a few months. But now I hear a squeal when I drive at a set speed ( around 25mph). This one I think is the bearing. But the first problem... I'm not sure. Help please.

I have no idea what in the hell would make a tranny go thump thump thump, but the shaking could either be a worn out axle, warped rotor and/or stuck caliper, flat spot on tire, or bad wheel bearing. Try going really slow (~5mph) and watch your steering wheel to see if it knocks to one side with every tire rotation. If it does, that's most likely a warped rotor because the pads are pushing across the lumped spot, slightly braking on only that wheel.

If it was the brakes, would the shake increase when I stop? This does not happen. I'm back to a axle or bearing.

No, the shake would probably not increase when you stop if it was because of the brakes.
