engine wire harness

Thought I needed a alternator but a wire was bad on the engine wire harness. I only had an hour to get the old one off and back to the store to buy a new one. So I didn't get to label anything. I have plugged all the wires in except one orange plug. It is located in the middle of the harness. Any ideas where this plugs in? Also on the air cleaner there seems to be to hoses on the side closest to the alternator. I put the top one back on (which goes to the valvue cover) but where does the other hose (the bottom one) plug into?

Ok since I'm getting no replies. Does changing an engine wire harness have anything to do with changing my timing?
