"Check Trac" + Zero temp = ?

Immediately after changing the transmission on a Town Car 2001, the following issues started appearing:

1. "Check Trac" light turns on, then a second later the temperature indicator drops to zero degrees.
2. Engine stops intermittently (although this happens less often than the problem described above).

The computer test check showed various error codes, supposedly caused by the transmission model being more recent than the car itself. After taking the car back to the shop and having the transmission replaced again (this time with the correct model), the error codes no longer show up.

However, the actual problem(s) didn't go away. Another visit to the shop suggested a possibly faulty processor. Replacing the original with the a temporary, older (decoded '94) unit seemed to solve the problem - but only for a day or so. All the symptoms are back now... :-(

Any ideas?
