This Problem Must Be Fixed!!!

Sorry if this is repetitive guys but i'm havin a lot of trouble with my car and am very confused with how to fix it... If anyone has had the same problem and has had it fixed, plase share the information with me... I had installed an AEM CAI into my 2003 GS (26k Miles, {New}) After a few hours of driving the service engine light appeared and It started to misfire in lower RPMS. It's the sportronic Tranny if that helps... I've taken it to the datalogger and it kicked out the new spark plug code, so i am going to put in new sparks just for the hell of it anyway. I was told it could be the vaccum hoses, and possibly the distributor rotor, but my main belief is that it is the ECU...I was also told to get it chipped which im firmly against but if it helps i dont mind. I tried pulling the battery cables off for a while and trying to let the ECU reset itself in hopes of compensating the extra airflow, but to no avail... We've also hit the dealership, and they're stumped... it doesn't seem like that hard of a problem to deal with but there are so many solutions, which one is the right one? Please help me guys!
