Question about 99 Cd player

My Cd player in my 99 tahoe is messing up, when a cd plays for a while, about every five seconds the sound will get muffeled really bad where you cant even hear them, which goes on for a bout 2 seconds, just repeating every five. So, if i cant cheaply fix that, im gonna get an aftermarket CD player, but my question is, since the actual CD player is on the lower part of the dash, i would replace the control unit, which means i would have two cd players with one control unit, would the stock player just not work or what, please help, thanks.
