There's likely a short somewhere. I apologize that I can't be more specific, as your probably aware electrical systems are a bit complex.
As a EE I would start with the obvious and work my way backwork. Check the brakelight switch for a short condition and check your bulbs. Check your brake lamps sockets with a DVM to see if you have a source and ground. If your DVM reading is funky you need to trace the wiring loom for the short. This is likely one of those time consuming projects.
