Timing Problem?

Ok guys I am slowly but surely isolating the problems with my car.
I'm sorry to start a new thread but I asked before If my problem could be the timing. And no on answered.

I changed the timing belt with a good year gatorback. And I believe I might have installed it a tooth or 2 off. Would the timing make my car sound like its got a miss?
Should I have changed the t-belt tensioner also? It seemed to be fine when I changed the timing belt. And also should I have changed the Idler pulley?

Also if I am driving the car and I come to a complete stop the car kinda shakes a bit before It completes the stop. But I think its because the engine is acting funny. But It almost seems like the brakes arent catching properly. I changed the rotors (brembo cross drilled) and I put in new EBC Greenstuff pads. I dont think my problem is on that end.

Any ideas you guys might have would be greatly appreciated. You guys have been helping me out alot. When my car is done I will buy you guys a beer. And if you live too far away I will UPS you some..HAHAHA

Have you changed the spark plugs recently? Have you changed the spark plug coils recently? Also To be on the safe side, when you change the belt, you should change the tensioner too. Sometimes the new belts don't break in properly with the old tensioner. Just like when you rebuilt a engine it is better to put the same exact pieces from the valves they came from. And when you brake, does it feel like the steering wheel is hopping?

Yes the plugs are brand new. The plug wires are brand new. And the coil is the same. I have another one from the other engine so when I get home I am going to swap them.

And no theres no shaking when i brake it brakes smoothly hops a tiny bit when it completes the stop. But it doesnt do it all the time just every now and then.
