Question Engine boggs at 3500 rpm during shift

1993 GMC 1500 pickup with a 350 vortec. Just changed the engine out. The old one made 327,000 miles. This engine will bogg down, like it is
starving for fuel, but only between 2nd and 3rd gear when you get on it and is reving about 3500 rpm's. It will go thru the gears smoothly if you accelerate at normal driving conditions. It will shift from 2nd to 3rd when manually changing the gears from 1st to 2nd to 3rd to Overdrive. I changed the EGR, Coil, Fuel Filter, CAT. Tranny guys say nothing is wrong with the tranny, its the engine. Engine gus say nothing is wrong with the engine, its the tranny. Anyone have a clue?

Yes, but did you ask the fuel filter & fuel pump guys?
