Okay, your trunk rattles are expected. A civic trunk is basically just thin sheet metal, 2 12's put out lots of low bass, which, as you hear, rattles the trunk creating dirty bass. The solution is to get a sound dampaning material like Dynamat. Get some Dynamat Extreme (better than dynamat origanal). Line the entire trunk with a layer of dynamat extreme, it will serious cut odnw on the dirty bass, you'll hear more of the bass and less rattle, much cleaner sound. 2 layers should cut all of it out. Dynamat Extreme isn't the cheapest thing in the world, but it works. BTW, this thread should really be moved to the interior/sound/secruity forums. But anyways, Dynamat is the product you are looking for.

dynamat works miracles...when my car was stolen, the theives actually tried ripping out all of my dynamat...ha ha kinda shows you just how good it is. also ALOT of exterior rattles come from the license plate and that black thing that holds it. ive found that a fairly temporary but effective solution to this is a couple rolls of 3M double sided tape. kind of ghetto but...also check all of the bolts that you can find that might cause stuff to rattle...
