need help

I have a 2000 audi a6 Quattro 2.8 I have codes p3000 multiple misfire for cylinders 1, 2,3 and p1340 manufacture controlled. Ignition system or misfire. I changed all the plugs changed the wires and the coil pack I also changed the fuel pump and fuel filter and after all that the codes still came back. Anyone have a suggestion to what else the problem can be? I looked in some forums but no threads concerning this problem. Any suggestions would be great thanks!
