sucking water

i had my car for about 6 weeks before it rained, and when it did water got in my intake, and, in my engine. it started bogging down on me, wanted to die, you know the symptoms. i bypassed the mass air flow sensor, and it started up, but was struggling. reconnected the hose, and it ran smoothly after about five minutes of driving. the 'check engine' light stays on, but i assume their is still moisture on the sensor, or it needs to be reset, because all the cylinders are hitting just fine. my question is, whats the best remedy for this? the drainage system here blows, so its every time it rains we have standing water. i couldnt see anything "wrong" that would cause water to get in there, i just think the intake is too low for new mexico rainstorms. thanks a lot...
