98 Eclipse Rough running 2.23 minutes??

Here is a strange one, a good friend just bought a 98 Eclipse 2.0L Turbo charged convertible. The motor was just rebuilt by the previous owner. When he got ir home he started it up and the engine would run rough for 2 minutes and 23 seconds. Not once but 4 or 5 times in a row. He has checked the Throttle Position Sensor and says it is OK according to the specs. in the Haynes manual. Does any one have any ideas where he can start to check this and track it down. It almost seems like an automatic choke type of thing. Any input is greatly appreciated. Thanks in advance.

I talked to my buddy today and he said that when he disconnects the cruise control the car funs fine, is there a fix for this? He would like to hook up the cruise control but can't till he finds out why the cruise is causing the 2min. 23 sec. poor running condition. Any input will be greatly appreciated.

What do you mean rough? Like low and shaky or surging or can't move the car? CEL? What happens after 2min 23sec?
