Swapped engine/tranny no overdrive

I swapped a engine and tyranny from a 2004 GLS Coupe to my 2002 GL 4dr and have no overdrive. I had to swap the shifter select piece on the transmission with the one from my old transmission because the wire plugs were different. I also have quiet a bit of blow-by at my catalytic converter, i have yet to get it welded was going to get it done this weekend. Would any of these things cause it to not shift into the final gear. My engine is close to 3000 rpm at 100 km/h. Any help would be great, Thanks.
