'99 Mustang Idle is rough, and wants to stall out while driving.

OK - Here goes. '99 Mustang V-6 w/ '01 engine - swapped out 13 months ago. Engine has 82k on it (roughly). Few weeks ago, had issues with car with no power when under 2k rpm. But when over 2k, ran like a champ. Had exhaust system replace (was rusted out) with exact same set up - dual Magnaflow with no cross - straight back. This actually helped the problem a little bit, only had no power on uphill drives under 2k. About 6 years ago, put on cold air intake (generic - EBAY). Had washed filter out a couple of times, but figured this might be part of problem. Last night, but on a K&N bolt on replacement filter, and now the car has no power, idle drops to almost stalling, and will barely go up a hill. Takes forever to get up to speed, and I pray that I don't hit any traffic.

2nd problem - 5 speed tranny has problems shifting into 1st from dead stop, and sticks from time to time going into 2nd. At times, at lights, if I don't get into 1st gear b4 I stop, I litterally have to Ram it in 1st. It doesn't grind at all, just a bitch to shift.

Any help would be greatly appreciated.
