Question Auto harness....manual ecu

Will it work? I have a 91 crx DX..manual with b16A and YS1 trans. When it was swapped the harness was mangled, truly destroyed, it runs..but it only has one O2 hooked up, yet has a wire running to c16 (you see how bad it is). This thing IS butt connectors!
So, to the question...I have found a DX (auto), if I take the harness and put it in mine will it work?
My logic is, the auto just had more pins used than the manual, they arent in different places (or are they?) so they just wouldn't be used...right?
