how hard is it to break the stock tranny

i think i know whats wrong with my car but im not sure.

i had to do a motor swap of the same motor becasue the head got all fuk and broke a piston. well win i did the motor swap i left the tranny in the car and pull'd the enigne out. well is there some way i could have broke that thing that goes in to the clutch that comes out of the tranny?

because win i rev the car with out the gear in it revs up and down fine but win i try to go it like all most dies but win i start it off at about 6k it goes normal and if i dont shift in to second the same way it dose the hole im about to die thing.

i dont know check out the bearing always good to replace it if not atleast grease the throw out bearing...sounds like it might be off a tooth or so
