Your alternator may have just barely been cutting it as it was. Underdriving it just showed that it was on it's last legs. Fox-body stangs have barely adequate alternators to begin with get yourself at least a 90-amp alternator from ya local part store and you should be fine.

Most just change gears but while it was out I would have the stock Ford Trac-loc rebuilt cause probably 80% of the Fox stangs out there with the stock ford Trac-loc needs to be rebuilt. You can switch to a different diff. but a well built Trac-loc is a fine performing piece.

As far as what to go with it is an opinion things I think 3.73's are a much friendly daily driver gear with nice performace gains. Some people think 4.10's are perfectly fine for a daily driver. But some think 600HP+ engines make good daily drivers also, it's all opinion.

You car stock 2.73-3.08 if it's a 5-speed, 3.27 for an auto
