Take a look at
4th Generation Civic and click on the FAQ and ECU codes link. It looks like you may have the EACV and Intake Air temp sensors crossed. You have to be careful cuz a lot of these connectors look identical. (I'm sure you noticed that...) I had similar issues when I did my ZC swap, and it was all just connector stuff, no mechanical problems.
