You will need a flywheel, clutch, 90-93 integra intermediate shaft and axles, 90-93 clutch cable(only if your stock one does not work). You will need to modify your stock linkage to work or you can buy one from a swap company like Hasport.

What model civic do you have??

You will also need a mount kit to drop the motor in your civic.

Yeah you will need a PR4 5spd ecu....and you will just have to test fit the clutch cable once the motor is in th car.

You will need a clutch and flywheel because the auto doesn't have a clutch and flywheel, it uses a flexplate and torque converter. I am not sure if the axles are the same but I think the int shaft is. I would replace the axles anyway since they are pretty old. I see you have a std hatch. You are going to need to swap to dx/si hubs as well in order to use the b series axles
