Need information around TSB 03-16-1

Can someone answer the following questions?
1. Why does the powertrain control module need reprogrammed as part of this work? If I do this myself, will a dealership still reprogram the module?
2. I read on another forum that there was an addendum to TSB 03-16-1 and that the intake manifold (I assume that the upper IM was referred to) also should be replaced. The service guy at the dealership said there was no such addendum. Does anyone think it would be a good idea to replace the intake manifold? Have there been any improvements to the intake manifold?
My father-in-law is going to help me do this work in a few weeks. Rather, I should say I am going to help him.

There is alot of discussion about this, do a search.
I did the repair and didn't have it reprogrammed. I get the same milage as I did before I got the codes. I am not sure if having it reprogrammed would help or not, some say it will make it worse.
