Misfire on #2 cylinder

My CEL is on and after having the codes checked at the dealer they said I needed to clean the EGR ports and replace the DPFE sensor. I have read the posts discribing how to take the valve cove off and clean the ports and replace the bolts. My question for those who have the code is how is the vehicle running? Mine is misfiring very badly. The CEL is flashing and you notice teh lack of power for a little bit and then it comes back to full power just like that. I changed the PCV valve, EGR, Fuel filter, Plugs and wires and nothing has worked. I used bosh plugs and it seems that was not a good idea from reading the posts. Is teh misfire a result of the EGR ports or do i need to get some motorcraft plugs instead. Not really wanting to tackle that again, but i will. It is a 1999 3.8 with 126,246 miles on it. The misfire could be a result of clogged EGR ports. Cyls 2, 3, 5, 6 tend to clog up, sending dirty air to Cyls 1, 4. Could be a clogged injector. Both are fairly easy to clean.

Spark plugs...I got the $1.29 autolites...seem fine.

wanted to let you know that cleaning the clogged EGR ports on 3 & 5 on my '96 3.8L took care of my rough start/idle and codes P0203, P0205.
