1999 saturn SC1 Transmission shift problems

I put a different tranny in my 1999 SC1 3 dr coupe because the one I had in it wouldnt shift into 3rd or drive but after changing the new tranny does same thing.. So I unplug PCM from tranny now it shifts every gear but hard anyone have a idea why it wont shift properly with PCM
pluged in..??
