OK I got a few questions.1.What would I need to do to put a standard tranny on a d16z in a 95 civic and how much would it cost?2. What would be a good alternative motor if I was to do a swap and how much would it cost?3.I remember hearing about an ECU chip for the d16 that lowers VTEC rpm and raises redline? where could I find something like this?Last, if I get a cold air or short ram intake, do I really need an air bypass?

im assuming that you have an auto right now, and want to switch it to manual. in my opinion, this is one of the worst mods to a car. it messes with too much stuff and allows a lot of problems to arise. if you want it that bad, buy a car with it already.
any b-series engine would be a good swap into the new manual car you just bought yourself.
a chip like exists but is worthless unless you have the motor work to take advantage of it. lowering the vtec activation point on a stock d16 will do nothing, and the motor cant do any good reving past its stock redline.
a short ram with a bypass valve would be pretty funny looking, i have to give you that. for a cold air, it all depends on how reckless you are with your car. if you know better than to take your car swimming, then it is not really needed because of the volume of water needed to work its way up the intake and hydrolock the motor. for you, i would recommend getting it, just to be on the safe side.
