Help with yet another miss

I've seen so many misfire forums on here but still can't find mine. The car is a 1998 Malibu with the 3.1L engine in it. The car has 104,000 miles. The upper intake manifold gasket is new as well head gasket. The car still has the miss. The plenum and the coil packs were checked- they are good. New plugs and wires were put on the car. The injectors were checked and they are good. Are we missing something that would be causing a miss?
