95 Mustang 3.8, injector and transmission shift problem

I am a new Mustang owner (old Mustang, old owner, just got my first stang').
Two problems.
1. Got the stang from a 1 owner, 90,000mi, ran rough. Changed plugs (old ones were worn to between .80 and .90 gap), changed wires, helped a little. Still rough idle and slight miss. Pony went to the vet, the vet changed the egr and cleaned the injectors 2 times. The injector cleaning invloved hooking this machine to the fuel rail and running a gallon of fuel mixed with some kind of hi strength cleaner through the rail with pulses to foam the cleaner for 1/2 hr, then running the engine till out of fuel/cleaner mix. Whole process takes about 1 1/2 hrs. Helped some, still rough idle and slight miss, vet said a bad injector. Does this sound right? I found all 6 rebuilt for about $70.00, should that be my next step? I don't think anyone has even been under the hood except me and my vet.

2. Automatic overdrive transmission shifts great in all except when downshifting down from O/D to 3 at highway speed, it will seem to go to neutral for 2 seconds then catch 3 hard. With O/D off it shifts great. Any ideas here?

I have a '95 Mustang AND a '99 Windstar with the 3.8L V6. I was having problems with a rough-running engine on the Windstar along with P0302 code (misfire on cyl 2). Replaced coil, plug wires, and plugs, still had the problem . After reading this and other forums, I checked the EGR ports (one for each cylinder. Intake manifold has to be removed for access.) Five of the six ports were completely blocked with gunk, and the sixth was partially plugged. After cleaning them, it ran like a top! I would imagine that the Mustang might be plagued by this same problem, so I plan on checking mine soon. Meanwhile, I ran some carb cleaner though the Mustang as a preventative, and plan on doing this regularly on both vehicles. Hopefully, this will keep them clean.

Sorry, no info for you on the tranny problem.
